It's a little blurry but the box is where St. Peter is buried. It's directly under the altar.

Behind the altar is called the Triumph of the Chair of Saint Peter by Bernini. We couldn't get a good picture of the stained glass but it's dove, portraying the Holy Spirit, surrounded by twelve rays, symbolizing the apostles

Pilgrims used to kiss the left foot of St. Peter for luck. Now people touch it. His foot is very worn down from being touched for hundreds of years. There are nearly no toes left.
